Richard, I think that's how it works, and, don't think you can really separate their locations.

Think they were referring to the project_name.aup file, and the project_file_data folders, and, asking if they can be saved in separate locations - I don't think so, and, the following audacity wiki page explains project file structures, etc.:

    Hi: Can I specify different folders for the project (aud) and the
    data files?

    When I played with Audacity a few months ago,   before my computer
    broke down and I replaced it, they were placed in the same
    Audacity folder when I saved a project.
