The braille conversion tool definitely didn't used to be able to handle the ellipsis character. There used to be a tip on Jake's site on how to replace that character with the three periods so the book would look right in braille. But that was years ago. It may very well be able to handle it now, but I wouldn't use it unless I knew for sure that it would come out properly.
