 How are you "upgrading" your install.  If you are installing a new version
 of Haiku over an older one, then you are experiencing the expected
 behaviour, the new install overwrites your old one.

 My own method of 'upgrading' is to use multiple Haiku installs.  From
 install-1, I re-initailize the partition of install-2 and do a fresh
 install.  I then copy over the settings from install-1 to install-2. I
 also make a backup elsewhere.  I know this method is not available to
 everyone.

 IIRC, there is not a true 'upgrade-route' until package management is
 completed.
