You can back up as many devices to your account as you'd like with in the 
parapets of the total number limits etc.

You can easily however run 2 3 or more iPhones on the same account.  I have my 
old 4S and new 5S both syncing to iTunes.  

If you want to use separate content then you'll have to log out with one 
account and use another.
