from a hardware engineer's / technician's perspective, I'd look at the 
following, and as David points out, I'd examine some of your OS specific 
behaviours but on top of that, I'd examine your storage and RAM.

any chance you can tell me what model / year macbook  pro you have? any 
information helps. this includes available ram, HDD installed, processor, OS 
installed, etc?

reason I ask this is because I can happily advise a full overhaul you can 
perform yourself.
