As I understand it, unless you're overclocking, a processor getting
hot enough for emergency shutdown to kick in is usually a sign of an
excessively warm operating environment or faulty/inadequate cooling,
and as I understand it, even the el cheapo heat sinks included in most
Pi kits are overkill for most applications as long as you're keeping
the Pi at room temperature. Only time I can remember processors
actually overheating was on a old Pentium desktop whose vents were
clogged and a ASUS netbook with a celeron whose fan had completely
stopped working.
That said, the problem mentioned in the original post sounds more like
the Pi went into standby or sleep mode due to idleness and couldn't
wake up quick enough for the initial ssh login to go through.
