You'd have to physically copy the apps from the backup apps folder and go
into your library preferences and the application support folders to move the
keys and other preference files. Again, it's a lengthy process that requires a
lot of care and attention, but it can be done. I've gone through it twice over
the years.

I believe you can use migration assistant to do this. However, if you
really want to go the distance as I have done, I'd backup the system using a
CCC or Super Duper and do a complete clean install. After that, I'd manually
move over my apps and the preferences little by little and bring back your
documents folder and such at your leisure. Obviously, this would require a
lot of time and patience, but it's the best way to fully start from scratch.
