I've got a similar set up I believe and most clients have a download limit
built into them. Like Thunderbird defaults to 500. You can get it to download
more but it is quite tedious. I would be looking at a tool called fetchmail
in POP mode with keep on server option enabled to try to do a large copy.
However, it has been a long time since I used it and don't know if it kept up
with the changing mailbox formats.

pine/alpine can handle folders. I've never used mutt, but I've used
pine/alpine for many years, and except for the text interface, there's
nothing the graphical clients do that pine cannot. It's a fully
featured modern mail client, and can even handle imap mailboxes if so
desired. For pop3 email boxes, you'll need a transport agent like
getpop or something similar. I've only retrieved email via a pop mail
retriever once, and that was several years ago, so I don't know what's
out there to do the job now, but if imap is all you want, pine/alpine
can handle that just fine.
